i do alot of inlay and if you want the shell to be flush with your wood surface or to fill the space you need to use a 3 step process. first is large pieces like you have done, second is smaller pieces to fill the gaps, and the last step is to use powder to fill any little pits. you can also paint the bottom of the shape with a similar colored paint so that any clear spaces will not stand out. between each different size stone/shell/ metal ect... you grind down the stone between each layer untill you have the stone flush with your surface.

this is the not the best example of my work but it easily shows the different size stones.
